Like the post-2003 remastered hardcovers relaunch, this trade paperback line also had both regular and limited alternate variant covers that used the original 1987 marble-look style. Following this, from 1997 to 2002, the Masterworks line was revived, when some of the original 27 went back into print with a new style of dust jacket designed by Comicraft, and without the chronological numbering on the spine.

The initial Atlas Era Masterworks volumes were primarily science-fiction/ fantasy stories, particularly featuring drive-in theater-style monsters. Like the traditional Marvel Masterworks, each volume has a limited direct market variant with volume numbers for the entire line. Marvel began publishing a third line of Masterworks, reprinting 1950s and early 1960s comics of Marvel forerunner company Atlas Comics.

They feature: T'Challa's early days with the Avengers as he helps them fight the Man-Ape and the Lethal Legion; a deeper dive into his origins as the Black Panther; a tale that pits two of Marvel's most skilled scientific minds against each other as the noble Black Panther battles the evil Doctor Doom; an iconic tale featuring the Panther and the FF standing against the forces of prejudice; team-ups with Daredevil and Spider-Man to save New York City from both street gangs and stegosaurus; and multiple clashes with his nemesis Klaw. The end papers featured a "gallery" of three sequential Masterworks covers, along with a partial cover of the next volume in the series (except Volumes 1, 2 and 27). On the front cover dust jacket, these initial releases had the book's interior contents and creator names on the top of the front cover art image, and the Marvel Masterworks name under the cover art on the bottom, with the volume number on the spine featured in a black-filled square with silver edging, with a silver font labeling the volume number. Note that while the Uncanny X-Men, Defenders and Champions volumes are from the Bronze Age of Comic Books, they are listed as being Silver Age as per Marvel's categorization.
